I believe that if it exists, it's a segment from SpongeBob's Nicktoon Summer Splash. It starred SpongeBob and usually Patrick doing short, bumper length jokes, was released around the time of Season 2 and had shoddy animation that resembles Season 1/2. We actually have no idea how much of this block (and others in its vein like Nicktoons Summer Beach House) exists, so my guess is the fortune cookie joke was one of the lost bumpers.
I really like this idea, and it fits perfectly into why it would be so obscure and the recollection of the animation.
The only slight issue is Summer Splash was early 2000s and OP claimed to see the fortune cookie animation in the mid 2000s. This would mean that either OP is misremembering the timeframe (assuming the topic is real), or more likely Summer Splash's content would have been aired outside of the block.
We do have evidence of this happening, but there isn't a lot to go off of for how often they were reused.

For the last time it's not from an actual episode. It's either a promo, commercial, ident, deleted scene, video game cutscene, or a parody that aired on TV. And you don't have to watch the actual episodes. The SpongeBob wiki has transcripts complete where you can just type a certain word in the find search bar and it'll be documented in brackets if such a thing was even in the episode.

Yeah... I think it's the idea that comes closest to the descriptions (random small bumper featuring SpongeBob and Patrick, Season 1/2 style animation) but that part doesn't line up. I honestly don't believe they ever reaired content from that block later on (outside of random animation cuts), especially as late as 2004, but I suppose it's possible. I don't think they aired those segments on Nicktoons either, I would remember that. I just don't know what else would make sense considering the Season 1/2 animation thing. If it was made anytime around or after 2004 it would have animation much closer to Season 4 and on, noticeably digital. Assuming that part of the memory is true, I guess there's some outside chance you saw a Summer Splash bumper on early YouTube but meh.
The only other thing I can even think to look at would be marathons that would have included SpongeBob host/bumper segments. I think Best Day Ever was hosted by Patchy so that's out, but Nickelodeon did make plenty of unique content for random, one-day events that they never re-aired again.

I like this idea. Summer Splash had so much weird stuff produced for it that I wouldn't doubt there'd just be a random segment with fortune cookies. Maybe it could have been a later block, like the aforementioned Beach House.
Time wise, it could still be Splash. Its last known airing was during Summer 2003 on Nicktoons. It's not unbelievable that the network may have reused some of the bumpers later, or if there was some sort of "Mini-Summer Splash" that only went on for, like, a day or something. OP saw this in 2005 or 2006. Let's get crackin'.
Yes the SpongeBob thing with Patrick eating the fortune cookie is real, i vividly remember that. I didn't even know it was lost media TBH. SO here is some more information from what i remember. I remember Spongbob and patrick splitting a fortune cookie, Spongebob eats one half and Patrick eats the other. But then patrick sadly says "Hay, where's the fortune?" to which spongebob says "You ate it patrick". Patrick then spits out the little piece of paper into his hand which is drawn in a 'grossup' style then they both read from it. Thats about all i can remember.
There's a potentially huge update to this search from the comments section of my video that discusses the topic. For starters, if this really is a false memory, then a LOT of other people are remembering it incorrectly too. I feel like with a lot of false memory stories or topics that are likely to be fake (Caillou Charlie being a contender for that), basically no one else recalls or can back up the claims. That is simply not the case for this.
However, more importantly there are a couple comments that remembered the animation and claimed that SpongeBob had a collaboration with Panda Express in the early 2000s, which is a fast food Chinese restaurant. Apparently this collab is very rare with no one being able to find content from it. I looked very quickly and found no mention of it either but I believe this could be a very useful lead.
While it's not confirmed that's exactly what this is, it's very possible what we're looking for is another lost SpongeBob commercial that had a limited time on the air from back in the early to mid 2000s. There were a few more claims about when and where it aired, I think another person said they saw it un the UK in the late 2000s but I didn't check every comment.

I would suggest looking up shows with a main character voiced by Tom Kenny. If you hear a particular voice say a line & then you hear that voice again in another show, & then you imagine in your head the newer character saying the same line, your brain could interpret it as a genuine memory.
The description does sound familiar. I think something like that happened on Rocko's Modern Life, & not specifically from the show's fortune cookie themed episode, & it's definitely the sort of thing Heffer would have done.
