The Phantom Hourglass site is still up, but it doesn't seem to be responding.
I went back through the list of flash games at the beginning of this thread. It'll be a bit hard to find the Super Mario Strikers game because it had its name changed when brought to Europe and Australia. Some sequels like Mario Party 7 might also prove to be a challenge, because it seems like they had a habit of changing the URL. *For example, Donkey Kong Country was shorted to dkc for the url, however Donkey Kong Country 2 was shortened to dkcountry2, and I've had no luck finding 3*
Also, whenever I look for anything Star Fox related, I get redirected to the current Nintendo of Europe's website. So unless I find some sort of loophole those Star Fox flash games might be lost.
One last odd thing: When Waluigi was typed in, I wasn't taken to the usual 404 screen. The same thing happens if you type in GameCube. This might be wishful thinking, but I hope that somehow it's that old Nintendo 64 Mario Tennis flash game.

Just found out that the Nintendo Europe website is excluded from the Wayback Machine for some reason. Could be something to do with robots.txt but it might not be. I guess everything will need to be downloaded.
Found a website promoting the DS that had multiple lists of games, each one with their own microsite. Almost a majority of them lead to 404s, but we know this can be worked around. This will be a great guide on where to look next.
Here's another Hamtaro website *not Ham-Ham Heartbreak*. Since this is a GameBoy Color game, it's got me a little bit hopeful we might be able to find some more older sites.
Found a thread written back in 2002 that confirms the existence of the Super Smash Bros Melee and NBA microsites, along with some other interesting information about how VIP members could use some sort of ID card online...
Edit: Found another website with links to the microsites of Pokemon Ranger 2 and Pokemon Mystery Dungeon 2. Sadly, they lead to 404s. When I modified the URL of the Pokemon Mystery Dungeon website to try and solve this problem, I was taken to the same mysterious 'access denied' page that's shown up earlier. My thoughts are that microsites with that particular error screen were once functioning websites, but for some reason or another no longer work. This includes the Waluigi one.
Another Edit: Whoops, the Pokemon Ranger microsite was on Wikipedia...

I remember that there was a website for Mario Golf: Toadstool Tour, and on that site, there were this videos showcasing the characters in the game, including dialogue from Wario, Luigi and Waluigi voiced by Charles Martinet, no less!
There currently is a low quality upload of the videos on YouTube, but a high (as far as 2000s videos go) quality cannot be recovered unless we recover the Toadstool tour site.
I found a version of the Warioware site that's still working. The broken link used "microsite.nintendo-europe.com" and the one that's working uses "ms.nintendo-europe.com" I don't know what affected the broken link, but using different microsite URLS like that could help us recover some of the websites.
I tried this with the one other broken website I found, Eternal Darkness, but still kept getting an error screen so who knows. I WAS however finally able to find the website for Super Mario Advance 2, so that's all of them taken care of.
I'm doing my best not to cover websites that have already been listed, but if I do make a slip-up I'm sorry about that.
Man there isn't really a lot of GameCube games showing up. I'm still somehow not able to find anything related to Pikmin.
The Pikmin series seemed to have no Flash games outside of Pikmin SpaceForce, Pikmin Treasure Hunt or Pikmin 2 Virtual World, which the former two seem to be internet scavenger hunts while the latter is kind of like Club Penguin according to those who have played it.
